AFAIK, it never has.
Never, the closest was Lauda beating Prost in 84 by 0.5 a point. 
where did that 0.5 comes....
A race was red flagged and only half the points were awarded, IIRC.

Ironically, every time Prost went past the pits, he gestured to the pits, wanting the race to be stopped, (he didn't like racing in the rain much), and so they did, leading to him losing the championship.

Actually in 1999 during the last race MS could have let Irvine through. Then MH and EI would have been on the same number of points but EI would have still lost due to less wins.
Alain Prost's loss by 0.5 is a very unfortunate one. Prost won the race that awarded half points (he got 9/2=4,5). Had he allowed the race to continue, let Senna and assuming he would have then finished second (collecting 6 points) he would have won the championship by 1 point.

Prost wasn't the race marshal. His waving on the pit straight did nothing to convince anyone to stop the race.
If he had let Senna past and the race had gone on, he would also have been passed by Bellof who was even faster than Senna. Two less points, no WDC.
Funny how everyone remembers Sennas drive that day, which was quite good, but very few remember how Bellof made everyone including Senna look like not-very-gifted-amateurs. Such a shame Bellof wasn't able to show what he was capable of in the following years.
