A week ago I decided to buy a s2 license, so I made a paypal account. Then I filled everything correctly in and get a mail from paypal and lfstech what says that I payed via Echeck and it can take up to 7-9 days. But my question is can you pay without any balance on your paypal account so that they just take it directly of my bank or you really need to send it first from the bank to the paypal account?

Seriously, you need to have it tied in with a bank account or credit card. If you have it tied into another account, then you do not need the cash specifically in paypal as it will draw from the other account. You do need the funds in that other account though

I think these days Paypal can just take the cash out of your account to cover whatever you've paid for, so you don't need to actually stick any cash in your Paypal account. Obviously you have to have gone through the verification processes first though (phone number check, deposit amount check, blah blah, etc).
Although judging by your "S2 licensed" status, it looks like it all went through fine
